Despite being missed by referee Mark Clattenburg, TV replays showed Adebayor aim his boot at the face of Van Persie while he was on the ground.
And though he still 'strongly maintains that he did not intend to act in a violent manner', City said, the club 'reluctantly accepted' the charge.
Adebayor's automatic three-game suspension means he will miss this Sunday's derby against Manchester United at Old Trafford.
The Togo international is also set to miss City's Carling Cup tie against Fulham in midweek and a second Premier League fixture at home to West Ham United next weekend.
'He apologised on the day to Robin van Persie personally and to the wider public for the outcome of the challenge,' the City statement added.
Adebayor also faces a second FA charge after running the length of the pitch to celebrate in front of the visiting fans after scoring City's crucial third goal.
The player and the club have until the end of the month to respond to that charge.
