The Somerset opener will play no further part in the competition, which has seen Somerset qualify for the second stage of the competition, where they will play the Eagles today and New South Wales on Sunday.
A statement issued by Somerset director of cricket Brian Rose in India reads: 'As you are all aware, Marcus Trescothick has made a great effort to travel to India to attend this exciting tournament.
'Regrettably it has not worked out for him regarding his personal well-being and he has travelled back to England to rejoin his family.
'The club and all his team-mates have fully appreciated this effort and personal commitment and look forward to further success on his behalf.'
Somerset booked their place in the Champions League Super Eights after beating Deccan Chargers in their opening match, although they lost to Trinidad & Tobago in the second game of the group stage.
Trescothick had made the trip despite fears over his condition, which has flared up on numerous occasions in the past.
The batsman was forced to fly home from an England tour of India in 2006 because of the same stress-related problem, while he was unable to tour Australia for the Ashes series in 2006/07 for the same reason.
He announced his retirement from international cricket after collapsing at Heathrow Airport in March 2008.
