Southgate's side beat struggling Derby County 2-0 at the Riverside Stadium on Tuesday night - their first home win in four games.
But club chairman Steve Gibson has still announced that the former England defender, who took over from former boss Steve McClaren in June 2006, has been let go - describing it as 'the most difficult decision I've had to make in all the time I've been in football'.
'Gareth has given Middlesbrough Football Club magnificent service as a skipper and, in very difficult circumstances, as manager,' Gibson explained after the win over the Rams.
'I appointed Gareth in a situation that was greatly unfavourable to him.
'He is a good man and has all the qualities and integrity that we wanted in a manager.
'However, the time is right for change and that change has had to be made.'
Southgate failed to save Boro from Premier League relegation last season - despite avoiding the drop for two years before that - although grumblings from the terraces have grown over the last few weeks following consecutive home defeats against West Brom, Leicester and Watford.
Nevertheless, Gibson said the former club skipper 'will always be welcome at our football club'.
'English football needs people of his stature and we feel certain that this experience will serve him well,' the chairman continued.
'Gareth deserves another opportunity once he has had the chance to rest and refresh himself.'
As part of the coaching changes, 'football consultant' Alan Smith also leaves the Teessiders.
